IMHO, I think: Firstly, the cotton wick as organic material (and will break-down in time), contacts with soil, it will absorb a lot of impurities, causing it to turned black. Maybe mold, maybe not. The orange blotchy discoloration/spots arround the scales could also be some fungal/bacterial infections like rust (but I cant say with 100% confidence) that probably got there from physical damage from the scales. I doubt fungus gnats will be an issue as long as you don't overwater your cacti. I had the gnats absolutely destroy my mango plants but I think that was due to the pit rotting out once the plant got older, I dont know if it could be this bad on my cacti, I really hope its not It also luckily landed...

Thanks for the info, I was curious because I've hoped that maybe it would cause corking at the base and turn into the water resistant layer. Could be either (probably the latter) but I would dip this in a fungicide bath and dry out for a few days if you are concerned.
