Thanks for all the replies, folks. Just to clarify the last thing I want to do is remove the flecks, but I had a mild case of mealy bugs and I wanted some way to differentiate plant flecks vs. mealies. Sorry! I'm in Quebec (USDA Zone 5) and grow all my seedlings with LED lights. Mix is 40% sand, 40% pumice, 20% soil.
Strangely enough, they've gone to more of a sickly green with some yellowing/orange tint on the sides.

So for anyone else who stumbles upon this problem, I've been told this is either a fungal infection (rust was a popular diagnosis) or just general rot.
I treated with H2O2 for a few days (1 tbs per cup) and although I still lost quite a few, the orange has either dried up or stopped growing.
